I am trying to figure out the game. I think that I have figured out up to Class creation. But the issue I am running into is for my base species I have the option of taking between three and seven traits, but then when I get to making my classes my level one troops can only have two traits. So if I took all seven that I could for my base species, then my level one troops who can only have two (and per the book "This includes class traits taken during the creation of Classes, from base classes, and after game rewards for future games." So do I have to drop one to five of them, and what does this do to there points? What is the point of making me take three if I can only have two on my level one troops?

that sentence is referencing building classes from other classes. example humonoids can build a lvl 2 class from a lvl 1 class but all traits from the lvl one would count against the lvl 2 class maximum.
faction traits are your base traits for your entire faction and dont count against a max a class can have. pretty much what the class are able to take stack on top of the faction traits.
humanoid faction has 5 traits , i want to make a lvl one class that has advanced weapons.
class would have
faction traits plus advanced weapons species traits and class traits have their distinctions in the trait. so Nomadic 1pt: Bonus Class 1 (Level 1), Species Trait Only ( this is only a faction/species trait, and can only be placed in your faction trait list)
Mercenaries: 2pts: Mercenary Class 2, Class Trait Only ( this is a class trait and can only be placed in your classes traits)

Lets do a quick overview of how to create a class. You can follow along on page 28 of the Birth of Genesys.
Essentially two types of traits.
Species/Faction Traits: These are traits you select when you create a faction. These are the foundation of your faction and every model in your faction will have them.
Class Traits: These are selected when you are creating your classes. These traits are what defines your classes having traits above and beyond the average dude in your faction. These could be specialists or other types of classes you want to have a different role in your faction. Class Traits are taken in addition to your Faction Traits.
For example: You are creating a faction of humanoids. You select a 4 traits for your faction. Now you are ready to create your classes, so you create one class that chooses Infiltration traits to sneak in close to the enemy, another class to be used as your Cavalry, and then another that is specialized in ranged attacks with their bows. Now you may want a leader, so you create a level 3 that has bonuses you like for your leader.
Maximum Class Traits: While there is no maximum species traits, there is a maximum class traits. This is generally your maximum when you are playing games and progressing your faction.
How many Classes can you make? The number of classes you can make is based upon the starting characteristics your faction has. The more advanced your faction is the more classes you will be making when creating your faction. No worries though, you can always create additional classes when playing games and through progression.
Make a couple level 1 Classes. Start at the top and work your way down through the Pt Cost, Wounds, Base Attacks, etc. Eventually you come to options to take, like selecting an additional class.
